Like the title says, I was wondering how one would change the order of the app boxes that are in the Homebrew Channel. We all know how to change the title, description, and picture, but how do you organize them like you can do with the Wii Channel boxes by holding A and B?

I think the list is sorted alphabetically by folder name.
Just change the name of the folders in SD:apps, so if you wanted FCEU first rename the directory to "a" or "1" and then you wanted the USB Loader 2nd rename the folder "b" or "2". Backup the contents of your card first and try it, I rename sub-folders in the apps folder all the time without any issues.
