I think the list is sorted alphabetically by folder name.

Just change the name of the folders in SD:apps, so if you wanted FCEU first rename the directory to "a" or "1" and then you wanted the USB Loader 2nd rename the folder "b" or "2". Backup the contents of your card first and try it, I rename sub-folders in the apps folder all the time without any issues.
